With every new song, I create a few new EXS instruments
Over time, It becomes tricky to backup all the wav's referenced
Is there any way to save a song so it includes all the referenced stuff?

Not really what you're looking for, but what I typically do with virtual instruments is print them as an audio file once I'm done the composing/editing/etc.
I print them dry, then import them as an audio file and mix from there. Specific instrument settings I just save as new presets for that instrument so I can find them later if need be.
Works for me, at least. Don't know if that helps or not.

When you initially save a project (or do "Save as..." sometime later), check the following boxes and all the samples and instruments will get saved in the Project folder:
